Use a bitmap mask. It can be found in the masks submenu by right clicking, or on the bottom of the display. This allows you to choose the alpha, r,g,b, or luma. When you add it it will default to the alpha of the upstream tool. If you look under the masks tab, you can see an area labeled ” Drop tools here”. Just drag the desired tool from the flow to that area.

I’m not familiar with Shake’s atop function, but the xor and similar mathmatecal functions can be found under the channel boolean tool, or can be entered via an expression using the custom tool.
