Certainly you can use syntheyes for both types of tracking. Syntheyes has very fast 2d tracking, and it is very easy to export 2d data to AE.

can you send a example of your deflickering script (a copy/paste maybe), I got a very flickering footage and wanna try to solve with your technique.

Here my solution: I tracked only the clouds, using the nodal solver, and adjust the movement in 3ds max, giving a little parallax. I think the shadows are misplaced, and the DP go to far with the shadows, but here a wip.
